I am taking the capstone in April. This will be my final 3 credits. Two questions....At what point can you apply for graduation? And... when do you pay the residency waiver? TIA!

I am taking the Capstone in April too. According to my advisor’s email, July 1 is the deadline for paying the Residency waiver and Graduation fee, if one wants to graduate in September. Should one wait till the final Capstone grades are posted, and then pay these fees? Or as soon as we complete?

It's up to you. You can apply for graduation as early as you wish, as long as it is done no later than the cutoff date. You can submit the application before you have completed your courses as long as you'll be done by the time the audit comes around (or within the allowed period set by the school).
The key thing is that the graduation fee must be paid at the same time the application is submitted, while the residency waiver fee can be paid any time before the audit is completed; ideally, that should be paid at the same time as the application, or at least by the cutoff date for applications.
