Most universities will waive the application fee if you can't afford it. Since you're already a researcher, you don't need a lecture on how the Ph.D application process works. Just let your advisor (ie future advisor) know that you need help paying the application fee, and they can work it out with the department.

Again, almost all research-based PhD programs are fully funded.
