What’s the timeframe they give you for how long you have to pay that $3,000?

They want the graduation fee and residency waiver as soon as you apply for graduation, so if you wait for the deadline to apply (the next one is March 1 for a June graduation), you'd have to pay directly after that.

Just to verify, you CAN apply prior to the end date of the Capstone course right? I finish Capstone at end of March, Soni could apply in middle/end of March right?

You can. If you are shooting for June grad as long as you pay before April 1 you will be okay.  Just make sur you are on track to pass your capstone
