Hello,
I couldn't figure out a good way to put the title.
But what I'm trying to ask is, if I want to get a new associated degree do I need to apply for graudation?
If yes, do they put that in the transcript?
(Shows what degree was awarded?)
To put it simple?
Does every degree requires to pay the graudation fee?
(I believe I answer this by writing this?)

Yes, you must pay the graduation fee whenever they process the form. It does not matter if it is an Assoc. or Bachelors. You can put multiple degrees on a form if all the requirements for all those degrees are done and only pay one fee (i.e., one Bachelors and one Assoc.), but to submit the form they'll require payment. One or more degrees, one form, one fee.
